The application system is mainly in place against botting and alting. Filtering bad and good users is a secondary goal as of now, which will become more important later on, as you said. Also, to add onto that, the criteria for accepting users is still pretty lenient for now, so you shouldn't be worried about good users getting filtered out.

We can easily manually take care of annoying users now so the application process isn't that important. Only once the userbase is in the thousands will it be of bigger importance.
